In every version, the Jump Drive and the knowledge of it is destroyed and lost. The two drives also work completely different so they wouldn't have led to the other.
The warship and all stored scientific data is always destroyed, however the crew's fate has 3 open ended outcomes listed in the Loose Ends section of the adventure epilog. SLDF Fleet Lt Andrea Sarti with doctorates in aerospace engineering and jump drive physics ending in ComStar's control would fit into the WOB development of Long Jump tech. IMO both are related even though the end result is quite different. The research might have even started as an attempt by ComStar to recreate the experimental technology.
In other words, ComStar doesn't get to capture the time traveling "Enterprise" but they might have gotten their hands on Scotty or Jordi La Forge.

It should also be noted that there is a good possibility that when Blake was on his death bed, he realized that ComStar will only become similar to the SLDF forces that didn't go with the Exodus, and likely he understood that he needed to find a way to prevent that and the only thing he could come up with is religion... despite his hatred of the idea when he became ComStar's head.

So he decided to do the opposite of the God-Emperor and basically become the central rallying figure of ComStar, allowing it to stay together... it is also likely that after the first two succession wars, they decided to keep the Houses from doing it all over again (and keep their monopoly on tech)...
