Firstly, if they straight up duel in Times Square, Thor most likely (90%) wins. He simply has the advantage of flight, power, and durability that the Custodes cannot match.
HOWEVER. NYC is a city, full of people and places to hide. The Custodes can and will use human shields and the terrain to take Thor by surprise.
Sure, Thor could nuke the city from well beyond the range of the grenade launcher, but then he wouldn’t be Thor. So, should Thor miss crippling the Custodes on his first strike, the Custodes will most likely be able to escape and prepare the ground for an encounter, up to and including dropping building, creating poison gas traps, electrocuting him (not likely to work but maybe worth a try) and generally creating opportunities to use that axe. And heaven help Thor if the Custodes is packing a vortex grenade for that launcher.
That being said, Thor probably won’t miss a (crippling) blow.
We literally saw Thor doom the entire multiverse by not going for a headshot on Thanos, out of his sheer arrogance. He doesn't take things seriously until it's too late -- and the Custodes might have less raw power than Thor, but he's vastly beyond any foe Thor ever faces save for Thanos, and he has vastly more battle experience and strategic acumen than everything Thor faced pre-Ragnarok put together.
Which is why I said if this duel drags on the Custodes wins.
Here’s the thing: IF Thor gets a decent hit on the Custodes then he wins. Maybe Thor one shots his opponent, most likely cripples the banana, but if he misses or only wings the Custodes then he will eventually lose. I just think that Thor gets the first and best hit in.
