Ancalagon's big advantages are wings and fiery breath. Until Otachi, nobody'd encountered flying kaiju with ranged attacks and Coyote was built before they were concerns.

So Ancalagon's win condition is to dodge Coyote's melee attacks attacks by flying above out of range while raining fire, until Coyote's destroyed by either red-hot metal being structurally weakened beyond supporting a jaeger's weight, Pentecost and Sevier die of heatstroke in the cockpit or the temperatures rise beyond the fission reactor's cooling capacities and it undergoes a core meltdown.

Meanwhile, Coyote's advantage is being able to function underwater. The kaiju it was designed to fight were all amphibious, capable of swimming up from the deep-sea breach than functioning equally well on land, Ancalagon meanwhile, doesn't have gills.

So Coyote's win condition is to get into Blackwater Bay ASAP, submerge deep enough that Ancalagon can't strife it from above and needs to land in the ocean as well to attack, preventing him from using his fire breath. Then attempt to either get Ancalagon in a wrestling hold or garrote him with Tyrion's chain, to hold him underwater until he drowns.
