Personally I never saw the appeal of picking either side; your character's role in the war is far too passive for someone who's supposed to be the Dragonborn, and it seemed obvious to me from the outset that Bethesda would just render the whole thing moot in their next game, so I didn't see any reason to care about the outcome. Besides; the entire reason the Empire lost to the Thalmor is because they didn't have a protagonist on their side, and since everyone wasted the Dragonborn's limited time as a protagonist with this civil war nonsense, whoever wins is going to have to wait until the next one shows up before they can take on the Thalmor.

I'm not sure I'd phrase it that way. Bethesda games tend to be very focused on telling the story of one particular area and game and going out of thier way to have the game refer to the last one as little as possible, because they don't want to invalidate anyone's personal experience by saying "sure, that's your story, but the *real* Dragonborn/lone wanderer/solo survivor did X instead".

I wouldn't say that makes any one game moot. The events of Oblivion still happened and people threat played it still saved the entire from...whatever it was that was the problem. That hundreds of years later the empire is having a hard time does not invalidate that experience.
