The Custodes were transported two decades before The Phantom Menace. So by the Phantom Menace, they'd have had time to get two more battalions. And by Revenge of the Sith era there would have been time to create a third battalion. And by when the OT would have had A New Hope, there would have been time enough for a couple of more battalions.

So overall the Custodes force would still be between 10000-15000.

So I totally missed/forgot the italicized portion in the OP. My bad.

Order 66 is NOT going to happen to the same degree...at all. Darth Sidious will NOT be able to suborn an 'Anakin' from their ranks, nor will they have 'Clouded Judgment' because the Force is immaterial to them.

Frankly, this is probably one of the worst things that could happen to Palpatine's plans AND his motivation. I mean, if they Jedi disappear, who's he going to gloatingly take revenge upon.

Clone Army might still get built, but if there's an Adeptus Jedi in charge, then it's NOT going to get setup according to Palp's design, and the whole thing may get taken over by the Adeptus Jedi and their staff. They DO know a thing or two about genetics. I also expect the Adeptus Jedi to begin training their own "House" Troops according to necessity...probably something like the Tempestus Scions (elite infantry with good armor and lots of special weapons).

As for the Seperatists, it's...iffy as to how the Adeptus Jedi would respond. They would definitely attack to regain conquered planets, and they would defend those planets likely to be attacked by Seperatist forces. However, if all a planet did was renounce its membership in the Republic, I'm not sure the Adeptus Jedi would go to reconquer it.
